I'd have to agree with Pitch Black (one of Vin's finest) but not Chronicles. Wall-E certainly. The SW prequels are disqualified by default.

I liked the Prestige, but I wouldn't have classed it as Sci-Fi. It certainly wasn't the major plot of the movie.

On The Prestige, I'd definitely class it as sci-fi, but it depends how you classify sci-fi. To me sci-fi is at its best when exploring ideas and that's what The Prestige does. Its a complex twist on obsession and technology, and by putting it into a period setting it somewhat disguises the rather absurd revelation in favour of depicting the human values at play (which is what sci-fi really started as, in both literature and movies). But as you point out you can also look at it on the flipside where the illusion is done without any 'magic', and the storyline is so tightly wound around the journals that its a bit of a puzzle from a writing/filmmaking narrative.
But just because its subtle doesn't mean its not sci-fi.
